Thunderbird:

Altered Reality: Thunderbird is instead called Thunderhawk. Within this altered reality, the gods and goddesses of the Maklu'ann were all powerful dictators, warmongers, and overall tyrants. She, being the best of them all, conquered all in her path, eventually deciding that she wasn't content with only her world and wished to add more worlds to her empire. She later landed on Earth but was stopped in Haven City after being chased there from Manhattan. She has since been gathering the necessary materials to repair her Battle Axe so that she may tear open a dimensional rift and bring her armada to Earth to claim it as her own.

Adaptroid:

Altered Reality: After the death of Lenora Woods' partner whom she was secretly in love it, Lenora immersed herself in her work, eventually coming to the final product. Adaptroid became a prime helper drone. However, a discovery came about that Woods stole several components in creating the machine and she was arrested. The drone has since been replicated and the replicas all serve as sentries in Haven City, the primary one being hidden somewhere deep within the city, issuing hive mind commands to them.

Ananci:

Altered Reality: Ananci has somehow been ill affected by whatever changed the courses of time, thus her original origin is remember by herself but no one else. Under this strange and twisted lapse of reality, Ananci was a reincarnation of the actual African mythological figure. She later moved to Haven City where she joined the Haven City Defenders.

Clock Master:

Altered Reality: Clock Master's original travels through time wound him up in the 22nd Century site of the Wonder Hills incident where he met a stranger who helped him to cure his wife in exchange for a favor. He swore never to tell anyone of this favor and never to take future technologies aside from the cure into the past. He has kept both promises since then.

Miss America:

Altered Reality: Julia Johns, born in Haven City, had been training for the Olympics when she received a visitor. Julia injured herself during that practice, however, and in such a way that she may never be able to compete. Her visitor tells her that she might be able to compete if she undergoes an experimental process and all goes well. The experiment, of course, goes perfectly...beyond, in fact. Julia acquires superhuman abilities which she aptly decides not to use in the games as it'd be an unfair advantage. However, she letter takes on the guise of Haven Star, a superhero who would ever be defending her sweet home of Haven City.

Mega-Girl:

Altered Reality: Megan's powers along this reality are intentionally given. In small doses, the super steroid that gives her superhuman abilities allows her small bursts of power. Megan is a criminal for hire who instead goes by Anna, her dark twin sister fully in charge in this twisted reality. She works under an unknown employer who pays her in money as well as her drug. As of later, it's been hinted that she has a larger scale mission.

Mother Russia:

Altered Reality: Much like Ananci, Mother Russia was unaffected by the change in continuity. She mostly notes the change in her rival and parallel, Miss America. In this reality she is supposedly a Soviet Spy and was beaten by Haven Star before disappearing.

Arc:

Altered Reality: Presumably, Arc wasn't affected at all by this event because he wasn't on world when it happened and he returned to this, his origin still being very much present and prominent.

Damien:

Altered Reality: Damien, unlike Arc, was on world at the time. Thus he was subject to this strange alteration in history, placing him to have apparently been chosen by The Seers after Arc nearly quit but decided instead to stay on Earth after Arc returned, thus stripped of his powers and left as a police officer in Manhattan.

Void:

Altered Reality: Void's mask seems to have somehow shielded him from the effects of this reality alteration entirely.

Snow:

Altered Reality: Snow was originally affected by this flux in reality. She believed that Haven City had been there for some time and believed that all was well with the world. However, after delving into someone's mind, she discovered it was all a lie. Before she' had the chance to tell anyone, she disappeared.

Virtue:

Altered Reality: In this new reality, Steven presumably never falls into the pool of experimental chemicals that transforms him into the golden boy of the century. Instead, he is a North Labs scientist who regularly dates Ms. Hilary Wilcox.

Rumble:

Altered Reality: In this new reality, Rumble isn't an Evolute but rather a cyborg. Having been subject to an accident within a North Labs facility in Haven City, much of her body received cybernetic implants and enhancements. Given this upgrade, she has become of the team members in the Haven City Defenders.

Altered Reality: Very little regarding Trig's back story has been changed. The only difference is that by now he'd landed in Haven City after being plunged into the future instead of where he'd originally wound up. Also, he is apparently capable of charging his guns with energy and expelling that energy in bullet form rather than using actual bullets.
